I have the following connection:
Keystation 61/Midi Out > Midi In on Digitakt
DIgitakt/Midi Out Sync A > Midi In on Digitone
I have Auto Channel on Digitakt set to 10 and Auto Channel on Digitone set to 11
I would like to be able to trigger either the Digitakt or Digitone by simply changing the channels on the keyboard while being able to have the Digitakt sync with the DIgitone.
However I’m only able to trigger the Digitakt with this current setup. In order to trigger the Digitone I have to move the “Midi Out Sync A” connection from the Digitakt to "Midi Thru which causes the instruments to go out of sync.
Will I have to always change the cable around if I want to trigger the Digitone? Or is there a setting/connection combo I’m missing?

What are your midisettings in dt as in dn ?
Had the same problem. You can’t “inject” DT’s sync signal into the Midi thru, so how to sync AND keyboard control both DT and DN at the same time (without buying extra gear like a Midi merger)?
My solution to this is to use DT’s Midi tracks to route the Keyboard’s signals to where they’re supposed to go.
So the cable connections are as you already have them: Keyboard Midi Out -> DT Midi In and DT Midi Out (A) -> DN Midi In.
Then I set DT’s Midi track A (or whichever is preferable) to DN’s auto channel (11 in your case) and the keyboard to the auto channel of DT (here 10).
Et voila: As long as one of DT’s sample tracks is activated the keyboard plays those, switch to Midi track A on DT and the keyboard plays whatever is active on DN.
Meanwhile DT can send sync and program changes to DN unhindered (also through Midi Out A).
And what’s even better, with the same method you can sync, sequence AND live play even more gear by giving each their own Midi track on DT, then connecting them to DN’s Midi Thru (B).

Keystep out to DT in
DT out to Kenton MIDI Thru in
Kenton out 1 to Deepmind in
Kenton out 2 to MiniNova in
Kenton out 3 to MicroFreak in
Kenton MIDI out 4 to another Kenton Thru box in
Kenton out 1 to Volca Kick in
Kenton out 2 to Volca Bass in
Kenton out 3 to Volca Keys in
Kenton out 4 to Volca FM in
All 4 Volcas share the same MIDI channel (9) as they are usually not used/played at the same time.
Deepmind is channel 10
Mininova is channel 11
MicroFreak is channel 12
I am left with channels 13 and 14 for VST/VSTi control from DT. Or upcoming hardware synths… 
DT FX channel is 15.
DT auto channel is 16.
Works perfectly and all in sync.
