I have encountered this many times as well - very annoying. It’s still present, even on the Digitakt II v1.02 OS.

I was struggling with this issue for at least 50 minutes—reading the manual, watching YouTube tutorials, and recreating the recording situation over and over again. And guess what? The solution was simply to power it off and back on. Lmao!
Me and @gino kept running into this bug, so between us we managed to figure out the cause and reported it to Elektron, was fixed in Digitone 2 before its release, but still remains in DT2, DT1, DN1 (maybe ST too…? Not tried that one…)
The bug occurs when using Scale mode, which allows for a single note to be played by 2 trigs (e.g. 1 and 16). When these 2 trigs trigger the same single note, you get a stuck note, so Step Seq can’t progress. Example:
- Put a track into Ionian scale and enter Step Rec
- Hold KB and press any trig = green playhead progresses to next step as expected
- Hold KB, hold trig 1 and tap trig 16 (trigs 1 and 16 play the same C6 note)
- Hold KB and press any trig = green playhead has stopped working
So just be mindful to avoid pressing trigs 1 and 16 simultaneously when you’re working with Scales in Step Rec, at least until the next round of updates which should hopefully fix the bug.
It’s not just this, it also occurs when simply having a USB MIDI host connected after some time passes. Support is aware of it; I’m not sure if they know how to fix it yet.
