I wouldn’t eject the card to often from the bay, that pins tend to bend, there are some threads about it here.
Better copy with the usb cable.
It appears on your file browser on the computer like an ordinary drive, if you enter the filemode.

So if i hear you right, backing-up the sd card is the best solution… right?
It’s not an SD card, it’s a Compact Flash card.
But ignoring that, it’s not really clear what you mean by “backing-up the sd card”. Mounting it over USB and backing up the files is the best solution.
Attach a USB cable, put the octatrack into USB DISK MODE from the SYSTEM menu, then you can mount the card on your computer. Leave the octatrack in disk mode (don’t press NO on the octatrack, as that will disconnect disk mode). Use the computer to copy files to/from the card, then unmount/eject on the computer before you exit disk mode on the octatrack.

If you’re using a Mac, it might be worth unplugging the Octatrack after you’re ejected the disk. Mine (my OT) often locks up if I leave it plugged in, a short while after ending a Disk Mode session.
I already doing this… otherwise it crashes the OT.

What OS are you on?
I have been leaving USB plugged in my Mac (10.11) and never had an issue while mouting/dismounting the CF card.
I am using a powered USB hub.
Yeah, same happens to me. I mean just having the USB cord plugged to a computer and the OT will freeze the OT.
I’m using Big sur now!
Mojave (10.14, I think…). I wonder if it’s the powered hub that does it? Mine’s a 2015 Macbook Pro. I have had issues with the ports (on the other side from the one where I typically use the OT… so I wouldn’t be surprised if the problem was a) power and b) only on my laptop).
I try to minimise my non-work (and non-Serato) computer usage these days, so I don’t mind that much. I’m avoiding having a stable music set-up around the computer (apart from Serato). Unplugging the OT’s USB just reinforces that I mentioned it so the OP wasn’t surprised.
OT seems to have big issues on Mac with this subject.
Yesterday i lose a project from the compact flash card.
By accident i unplugged the usb cable while i’m uploading
sounds on the card.
I don’t think you can blame that on the Mac or the Octatrack
But, yes, many people have commented that if you leave USB connected between a Mac and an Octatrack, the OT may lock up.
Indeed - unplugging any USB whilst write / read likely to cause corruption
files will of course get corrupted of you disconnect the USB flash card while writing. However there is no excuse not to write software that will handle that in a more graceful manner. If a file is corrupt, can’t be read, is missing. from the project etc. The OT code should be able to handle that.
This is the only thing I’m not happy about with the OT. I don’t fully trust the USB file transfer. Copying from an IPad for example, have tripped up a project for me. Wen I transferred from an Ipad, some extra non-sample files was copied over- and the OT tried to load them as samples and crashed the project…
Also, I have had random project suddenly refusing to load. The most helpful tip I got was “save into a new project often”.
My first SD card that came with the OT broke and froze the machine when it tried to boot with it inserted. I had to start up in “safe mode” and verify that everything else than the SD card was okey.
Perhaps the SD card was at fault, but perhaps the OT could have showed an icon with a broken SD card or something?
I think it’s fair to say that the OT has room for improvement in the USB codebase/file management codebase
