Simple hopefully - notes not updating LEDS

Hey - My first week with this and I love it. Just getting through the quirks - such as:

If im in grids mode and I press a c3 and a sequencer step it shows in jotes that that is changed but when I play back the sequencer another set of notes sounds and shows on the keyboard leds. Its really frsutrating as I would imagine the LEDS show the active note above the key.

Ive checked the manual. HELP

I can think of two cases when this could happen (with my three days of experience with the Analog Keys):

You have activated transposing for the track in question so notes are played according to the transpose setting (lower or higher than originally)
You have set a key scale for the track and the notes you played are not from that scale so the synth corrects them when playing the sequence
