In the advanced setting, let’s say for example I set a 3/16 track length, and craft a quick 3 note arpeggio.

When I hit play, my 3 not arpeggio will play 5 times (15 notes) then will play the first note of the arpeggio again, and then start the whole phrase over, always constraining to a 16 note phrase and then starting over.

Is there a way to avoid having it constrain to a 16 note phrase and restarting, so I can set a true polymeter track that only catches back up on a downbeat every so often ?

Yes.
Switch the Page settings to advanced mode.
Set Pattern length to infinite (or a multiple of the individual tracks length), and Pattern change to e.g. 64.
