I’d like to access to the Factory .syx in order to re-arrange my own folders combining sounds from different Factory folders. Is that possible?
I hear it is via Transfer app but I cannot access to the Factory folders in the Explore tab, it only shows my custom sample folders.

The sounds and samples are part of the firmware and not a separate (as you called it) “factory .syx”. IMHO there is no way to customize this without hacking the firmware .syx itself.
There was no way to get them off digitakt either , except play them via overbridge (to get crisp digital quality) and then save them manually.
In this case you could use usb audio
