is it possible that you have the tracks fx mapped to scenes/perfs/other macros that are active while the fx values at the amp at zero levels?

It may be a bug.
But chances are high that some midi shenanigans happen in the background. Or that, as often, the error resides somewhere between the machine and the chair (been there).
Solving such kind of problem requires a mind set that works better when cases 2 & 3 are considered as a part of the equation.
